Like if someone is in a swimming pool, so that people on the ground can see the person on the bottom of the pool?
I tried func_water and then messing with render properties, but this didn't seem to do it.

How so? You should be able to make a completely transparent brush of func_water with rendermode set to texture and fxamount set to 0.

If the fxamount is set to 0, the water will become invisible. You can set this value from 255 to 0. The smaller number you set, the water will become more transparent.

I think he may be talking about something else. Like a misformed brush made into func_water. You get all sorts of errors then, I know from experince

Yeah, I wanted to make "partially transparent" water. So it's obvious to be water, but you can also clearly see someone swimming below the surface.
