I'm not really sure whats causing that problem, and the screenshot doesn't really show much. Is the water a wall? Is it part of the levels hull (outermost layer of the level, a hole in the hull means a leak) and is the water an entity?

func_waters are a bit weird. A couple things that can cause problems:
* multiple solids tied to the same func_water entity
* func_water entity tied to a brush more complex than a normal block (has more sides)
If you need water to fill an area that is not rectangular, try using a big rectangular brush that clips into the surrounding brushwork. Just make sure it doesn't go outside the brushwork and cause a leak.
If you aren't using transparency, you could also try switching to non-entity, 'world water'. You do that by covering all sides of a brush with a ! texture, but not tying it to an entity. Also, I think you can get away with using more complex brushes for water with this technique. If you use this type of water, I think you are better to NOT have it clip into other brushes.
(I am extrapolating this from my experience, your milage may vary)

I can't tell what that screenshot is of. It looks like two different colors of water meeting each other or something. Could you give us another screenshot a bit farther out so we can get some perspective?

this problem is everywhere on the water. It doesn't meet wither another solid.I can be seen better when you move your cross air.But cant when you don't move it.So there isn't a way to make a nice screen-shot.

Errrr, so when you move your crosshair the problem occurs but it doesn't when your not moving it?
Also, you said the problem is everywhere on the water, so it occurs on all the water in that particular map, that particular solid, or all of your maps?

Why don't you upload the beta of the map so we can see for ourselves?
