Do you have displacements on your map?
After you made a displacement did you change or alter the texture on the displacment?
A long while back I encountered this problem as well. I still have yet to figure it out. But I solved it by deleting all displacemtns I had, and re did them. It was a lot of work, but it solved the problem.

Turn off the displacement vis-group then compile. See if that helps. If it doesn't, then displacements are not causing the problem.
I don't think you need to delete ALL of them, you just need to find out which one is causing the problem. So if turning off the vis group helped, go though and select each one and delete it, then compile with the "don't run game" box checked.
Watch the compile, if you want let it compile rad as well. If you see the problem while its compiling and you don't feel like watching it compile rad for hours, open the task manager and cancel out vrad, or hlrad or whatever tool you use.

If you used the skew tool before the update, it would have corrupted the lightmaps on some of your brushes. So you could try reseting all the lightmaps in your level. Selecting all of your brushes, go to the Texture Application tool (Shift+A), set all their Luxel Densities to 32, apply, then back to 16 and apply.
