I am having an issue with certain textures. As I move around the map they flash from normal to black or sometimes turn different colors. At first I suspected issues with cubemap but I have done tests and everything checks out ok.
The common element with the textures in question is that they are all "prop/model" textures. When I use them with the model they are fine but when I apply them to a brush they go wacky.
Is there away to correct this issue without having to extract them and make new textures with alternate .txt files?
Any help would be appreciated.

It's not an issue with cubemaps. As a rule, model textures should not be used on brush surfaces. You can experience all sorts of strange problems as a result.
So, I recommend you replace those texture with some "normal" texture, and everything should be fine.

I wish VALVe would have added a damn filter checkbox that let us exclude model textures.

Exactly what Satchmo said, I've had problems like this before, and if you have a model texture on a brush it's going to cause problems. Unfortunately you need to find another texture.
BTW StickFigs you have the most kick ass display picture/avatar thing.
