Just like HL1 as far as I know.
You can really put it anywhere you like, as long as the path is correct in Hammer. The proper thing to do would be to put it in the "models" folder under whatever mod you're using (under hl2mp, cstrike, or hl2, whatever mod)
A good idea is to put it in a folder within the models folder with the same name as your map. Then, when you release the map release a archive (rar, zip, whatever) with the file structure you need. Same thing goes with sounds ... sprites ... whatever (except textures for HL2, those have to go in the materials folder, otherwise they don't show up in Hammer.)
Blame it on Microsoft, God does.

Oh. Well, let's say you have one custom model, right? And your map is named ... I don't know ... dm_something, if you go with the easy naming standard, you'd set up a new folder, with a readme inside (titled with your map name! dm_something.txt) with all the information about your map, like what custom content you have included, in case something gets "lost" or something ... pretty much for events you never thought about, and instead of someone just deleting your map, they may repair the problem.
Anyway, you have a custom model ... and lets say a custom sound too, you'd create the folders "hl2mp" and within that, "maps", "models" or "materials" then "models", and "sound". And under the models or materials/models and sound folders you'd create a folder (in each) titled after your map (dm_something). With in those folders you place your custom content, in their respective places of course. The actual bsp goes in the maps folder.
Now, why do all this? So people know where to put everything. You need to have this set up this way while you're making the map, since, if the custom content is in a different location while you're putting it in Hammer ... it'll have that path, which isn't conforming to a easy to follow file structure.
Now, on the models location ... they may actually have to be in the materials folder under models ... I don't know, since I've never imported any into HL2, but I don't know if they'll come up in the viewer or not in hammer. If they do and you can define your own directory, then it really doesn't matter where they are as far as I can tell. I'm not sure, since I know textures have to be in the materials folder to be seen in hammer (which makes sense, since hammer looks in the materials folder within whatever game you're editing GCF file)
Just give it a try, you'll see, easily, how to do it once you try putting in custom content.
Oh, also, as Omega said, if you download a model that tells you where to put it specifically for use with HL2, then put it where it tells you to. Just remember to mimic the file structure with your release. (If you haven't connected all the dots yet, you take that hl2mp folder and zip it or rar it with the map name)
Blame it on Microsoft, God does.
