in my map there are 5 flags, the one i want to be the middle flag registers as the second flag instead of the third... is there anyway to fix this? im guessing the engine just places flags in order of how far they are from the spawn, but there isnt really any place i can move this.

Is there not an option in the properties to set what number you want to flag to be?
I think the option is called the 'index' or something like that.

there is a thing called unique index.. didnt know what that did so i didnt mess with it. I think the thing that threw me off was the value -1 in there..

If they're all -1 I think it indexes them by itself. So yes, just index them by order that you want them. Starting with 1 to however many there are...although I don't know what the maximum is...I've never seen more than 8.
