I thiiiink this is just a little engine bug, since I'm assuming those windows aren't func_detailed thus it's splitting that brush into something smaller, and that face is getting discarded somehow.

i'd poke a guess that the engine is confused because the bounding box of the bottom side of your func_whatever windows is thicker than the top edge of the wall that it sits on.
try making the base wall just a little thicker than the main support uprights of the windows.

I still have not been able to figure out the problem, I guess next I will try to take off all the nodraw around that area, but the map takes forever to compile as is, any other ideas would be appreciated.

Well I fixed it, it does not happen if i make multiple blocks next to each other, instead of one long block.
