how do you make the light beams with dust floating around in it, and also how do you make the squares of sunlight on the ground like in the train station?

The light beams with dust are made by using func_dustcloud.
The squares of sunlight probably comes from holes in the roof, a skybox
above it and a light_environment to control the sunlight.

also try to use point_spotlight this will make a beam type light.

point_spotlight makes a really nice spotlight but make sure to turn off the dynamic lighting flag... otherwise your framerate is going to take a major hit

No, use func_dustmotes, not dustcloud, you'll get smaller and better looking particles.

The trainstation light beams you see in the beginning of the game are a prop. Look through your models folder for it, I believe its located in the 'effects' folder.

Make sure you have a cube (only 90 degree angles) and it has the nodraw texture on all of its faces.
