Dude, Walter had a great run and ran off into the sunset with a hot spy chick. I doubt he wants to get tangled up with Black Mesa again. (plus, Fragmaster is no longer funny, why bring back a funny thing and s**t all over it's legacy?) :razz:
As for your problem, don't bother with the decompiling as you'll have to remake everything anyways. I've never had WC not save what I told it to, so I can't help you there. I would guess if you're paranoid about it you can just save the map with a different name, like renaming it to whatever_beta2 instead of whatever_beta1. This also has the added benefit of allowing you to go back if you make changes you don't like.

when windows asks if you want to save work when you are closing hammer, make sure it's saving it in the right place.

Okay, I am not sure if this is pertinent to the problem, but earlier on I remember having a problem with WC (not VHE :razz: ) not saving properly... It was apparently random and I found no fix save waiting for the new version.
BUT, I found that sometimes the modifed file was getting saved with the .rmx extension (instead of the .rmf). Next time, check the .rmx, might save you some time.

no I don't think you guys understand,
I compiled and ran the map (with WC open in the background.) I exited HL after I viewed it and went to close WC it asked "do you wish to save changes" I said YES but a bug in the program made it not save what I did in the RMF.
So in short I think that the rmf. is not saved to were I left off but the map. in the valve folder is were it should be, in progress.

When you compile a map your .RMF is automatically saved. It is then converted into a .MAP, which is what the compilers compile.
The only thing I can think of that happened was that you undid a few steps in the editor while playing, and then saved the earlier state on exiting. I think the chances are that you're doing something wrong, rather than there's a bug in WC that thousands of people have missed. But my answer should still be correct, as you can just open up the .MAP which will be what was compiled.

as for your bsp that has more progress than your rmf
there is a new map decompiler out there that works much better and will also work on maps with embedded textures
only thig is that it makes all the walls 1 unit thick so you have to vertex manipulate them into an easier to control shape
but it does decompile the map into a fully functional recompilable one
granted you replaced the missing solids which there are fewer of too
